Zgadza się - moim zdaniem ze struktury gramatycznej zdania wynika, że "variety of proteins..." też jest "remodelled in preparation for migration". Fragment "which are involved in effecting and controlling proteolysis" odnosi się do "variety of proteins". "And cryptic structures are exposed where the basement membrane is degraded" wygląda na dodatkową/uzupełniającą informację (stanowiącą całość samą w sobie).
