What would be the best translation for 'diplômes nationaux de Maîtrise d'IUP'?
Should it be 'national diplomas of Master's degree of University Institute of Vocational training?

The French Higher Education site explains the procedures to follow in order to enter the "Institut Universitaire Professionnalisé" and also the diplomas one can get. I found this useful:

Institut universitaire professionnalisé (I.U.P.)
Créés en 1992 pour répondre à des besoins spécifiques des entreprises, les instituts universitaires professionnalisés (I.U.P.) étaient destinés à former en trois ans des cadres occupant des emplois intermédiaires entre ceux de technicien supérieur et d'ingénieur ou de cadre supérieur.
Comment entrer dans un I.U.P. ?
L'entrée en I.U.P. était accessible à l'issue d'une procédure sélective, aux étudiants ayant validé la première année d'études après le baccalauréat (bac + 1).

A l'issue d'une scolarité de trois ans, (bac + 4), sous réserve d'avoir satisfait aux contrôles des connaissances, le diplôme de maîtrise était délivré à l'étudiant. Certains étudiants pouvaient obtenir le titre d'ingénieur maître, décerné dans la spécialité par le directeur d'I.U.P., sur proposition d'un jury au vu des résultats obtenus par les candidats en particulier dans le cadre des stages.

Reading this reference I concluded the IUP addresses to people wanting to get an engineering degree. That's why I consider "Professional" translation more appropriate than "Vocational" which (from my point of view) is larger.

Also, for me a "National Degree" is automatically nationally recognised

As for "IUP", I found different translations:
"Professional University Institute"
or
the French term as it is (untranslated) - Institut Universitaire Professionnalisé
or
Professional Academy.

Cf. my remark in DB. I put nationally recognised in brackets, because by definition, a Master's Degree awarded by a university, is I think, nationally recognised.
It may be necessary to explain what an IUP is .

Without further context, I would approach your translation this way:

... authorization from the University of Angers to offer nationally-recognized IUP (vocational) master's degrees

You could expand a bit more on IUPs, but it may end up being quite wordy. It depends on the purpose of your text as well.

I think the original text refers to "IUP-type" master's degrees, rather than degrees specifically offered by IUPs. Do you know if the University of Angers is an IUP?
