The RAE says the following- Encañonar: "Hacer correr las aguas de un río por un cauce cerrado con bóveda o por una tubería. Encañonar las aguas del río para dar movimiento a un molino."

This fits with the clause that follows.

While "encañonar" comes from "cañon," it has also taken on a more metaphorical sense. It could mean 'passes through a canyon', but it is actually creating the canyon.
