In any case, this seems to be how it was reported by most journalists. Navy spokesman Enrique Balbi told journalists Monday that the captain had radioed that water had entered through the snorkel when the sub was charging batteries. (The snorkel is the device that allows a sub to operate submerged while still taking in air from above the surface.)
