"The amount of the late charge shall be equal to two percent (2.00%) of the overdue payment."

Why do they use the phrase "equal to" in an expression as above?
How does the presence of "equal to" affect the meaning of the expression?
If "equal to" is omitted, will there be any difference?

It's not essential shall be 2%; shall equal 2%; shall be equal to 2% - they're all possible although the first version would sound much better using "will". "Shall" is only used in this way in legalese, and in legalese we tend to spell things out to ensure there is no ambiguity.

Omitting "equal to" it would not change the meaning. But by using it, the writer is ensuring that there are no misunderstandings about the amount involved.
