A student can now opt for a "diploma contract", a fancy name for being registered for a particular program; a "credit contract", likewise for registering for a particular part of a program; or an "examination contract", which is a registration just to take part in the examinations. According to the below website, there are two types of contracts for master courses.
1) a diploma contract
2) a credit contract
In your sample sentence, it looks like the "diploma contract" is required with 54 study points.

1. If you wish to enrol for one of the master courses, you must meet the general requirements for admission, irrespective of the kind of contract you wish to enrol for.
2. When you enrol, you may choose between two contracts. a) a diploma contract with a view to obtaining the diploma of the course; b) a credit contract with a view to obtaining a proof of credit for one or more course components of the course’s programme.

I think the above phrase means that you need to enter into a contract with the higher education of acquiring at least 54 study points (credits) to earn a diploma and register yourself in order to get higher education in the Dutch language.
This may be somewhat similar to an American higher education, for example, colleages and universities where you decide a major and must acquire a certain amount of credits (this depends on the school you go to) to get a Bachelor's Degree in a certain field, for example, in English, Anthropology, Sociology, etc.

Eligibility for Registration available only with at least fifty-four study points

It is an entry requirement for some classes that you must have those enough or required points in a given language to be able to continue to a higher education or a class if you will. Some countries including USA, Germany, Denmark, Sweden, Austria requires a student to have enough points from previous classes or institutes to be eligible to continue in their institute.
These classes are very complex, deeper analysis of a language, and some continue to study a modern language to the very roots and known form of that language, an example like Farsi that actually ends in Pahlavi Farsi which goes even further, so one needs to know every single part of that language as mastered as he or she can.

These are not regular language classes or institutes. They mostly deal with the roots and analysis of a spoken language, now that language could be a live one or an extinct. Either case a complete mastery over these languages are required before a person is considered as a student.

Sometimes some countries do require a new comer as a candidate in a job offering, these type of requirements, but these credits or points are not that of a institutes noted earlier. They just want to know if a person good enough in a language as he has written in his/her application before entering a country, so there will not be an extra trouble for the employer to support the person with a third language. Like Au Pairs in sometimes, they write they know a language but when they are brought in a country you find their language skills way below the standard. So They have created some institutes like toffel language schools for languages, and you need to have a certain points in your over all study time in that institute to be eligible for the entry application registration....
