The whole sentence could be translated as:

Some bacterial colonies are black, while others are only black at their centers.

"全黑色" 中的"全"字不必译出。when we say something is black, it is "全黑色". 如果你非要将"全"字译出，整个英文句子可能会显得别扭(awkward).
