位相同期ノイズ対策用割り込 is given as the interruption factor. Does it mean interruption for noise induced phase synchronization measures? I do not understand the meaning of 対策 in this context. 位相同期ノイズ対策タイマ has also been used in this document.

I would go more with "phase synchronous," as Vladys suggests. The original text seems to be referring to noise that is in phase with the signal, and so "synchronous" would be a better solution here. Also, the original text seems to be for programs for embedded processors, so "interrupt" would be better here. To summarize, I would go with "interrupt for reduction of phase synchronous noise," sort of a hybrid of Hideki and Vladys' solution.
I don't have any expertise on this subject, but I have helped some physicists in their editing of academic submissions, and the concept "noise" in their field can be "reduced" by computer calibrations etc. So is it possible that in your context, the '割り込' and 'タイマ' are used to reduce 位相同期ノイズ? if that's the case, 割り込 for phase-locked noise reduction, as well as 'タイマ' for phase-locked noise reduction maybe a possible translation? here's a link to a patent document that uses the term 'phase-locked noise-reduction analyzer'.
