そのなかには直系ではないも のの、有力直系組織の2次、3次団体組長が複数含まれ、かなり名の知られた者もいた。

I'm not finding anything on Google to give me an idea of what this would be best rendered as in English. Can't conjure a guess myself, really. Any ideas people?

You need to mention 'direct line of hierarchy' somewhere in your translation when referring to the "level".

heads of organizations/groups two or three degrees removed from...

I think this is talking about two or three degrees of separation from the relevant organization. The translation would depend on context but something like "The head(s) of organizations two or three grades/levels/steps/degress removed/away from the relevant organization whose names you don't know."
