The term apparently means "delivery to stores" but I am completely lost as to its meaning in this sentence.

短賞味製品において店着リスクを抱えたまま増産判断が行えなかった

Is it talking about the risk of delivering products to stores with a short expiration date ?

店着 probably means the delivery to stores or the arrival of the good at stores.

Since the product has short expiry dates, they could not determine the increase of production when they see the risk of non-delivery(or delay of delivery).
